While this will take up more space (the client sizes are not inconsequential), it will ensure that both versions run fine without impacting on each other.

AE seems to introduce mods to the client files that will likely have an effect on your vanilla JET for instance, including MelonLoader that runs with AE but not vanilla. I have a Separate client for each so there is no contamination between the two. Things got confusing for me so I split my vanilla JET and AE entirely. While it could be exactly the same as standard JET in many ways I don't know for certain, but if I start the AE server first and then the JET launcher it shows a different server up and running that is not the same as the vanilla JET one. What I do know is that AE uses its own server. It would be helpful for someone to draw a picture that explains the exact relationship between what is happening in the background as I am not 100% sure.
